MOLECULAR – GENETIC CONFIRMATION OF INFLUENZA D VIRUS CIRCULATION IN LIVESTOCK OF KAZAKHSTAN

Influenza D virus (IDV) is an emerging respiratory pathogen with a broad host range and increasing recognition as a potential zoonotic agent. Despite growing evidence of IDV circulation across Asia, Europe, and North America, its epidemiology in Central Asia has remained unknown. Here, we report the first molecular detection and genetic characterization of IDV in Kazakhstan. Between 2023 and 2025, a total of 616 biological samples were collected from livestock in multiple regions of Kazakhstan, including cattle (n=387), Altai maral (n=51), camels (n=148), and pigs (n=30). Samples were screened using real-time reverse transcription PCR, and positive specimens were subjected to metagenomic sequencing and phylogenetic analysis targeting partial polymerase basic 1 (PB1) and hemagglutinin-esterase-fusion (HEF) gene regions. Influenza D virus RNA was detected in 9 of 616 samples (1.46%), with positive detections restricted to cattle (7/387; 1.81%) and Altai maral (2/51; 3.92%) from the Zhetysu and East Kazakhstan regions. No viral RNA was detected in camel or pig samples. Phylogenetic analyses revealed that the detected strains clustered within the D/Yama2019 lineage and exhibited high nucleotide identity (>97-98%) with contemporary Chinese bovine strains collected during 2021-2022. Metagenomic sequencing confirmed the presence of IDV-associated PB1 and HEF fragments without evidence of major structural variation in the analyzed genomic regions. The identification of genetically related strains across neighboring regions suggests regional dissemination potentially associated with transboundary livestock movement and animal trade. The detection of IDV in Altai maral expands current knowledge regarding the host spectrum of the virus and raises the possibility that wild or semi-domesticated ruminants may contribute to local transmission ecology. Collectively, these findings provide the first evidence of IDV circulation in Kazakhstan, extend the known geographic range of the virus to Central Asia, and highlight the need for integrated veterinary and zoonotic surveillance under a One Health framework.

SHOTGUN METAGENOMIC SEQUENCING FOR THE CHARACTERIZATION OF BACTERIAL COMMUNITIES ASSOCIATED WITH GAMMARUS LACUSTRIS FROM FRESHWATER ECOSYSTEMS IN KAZAKHSTAN

Bacterial communities associated with the freshwater amphipod Gammarus lacustris collected from six inland lakes and a reservoir in Kazakhstan were characterized by shotgun metagenomic sequencing. Gammarus were obtained from lakes and reservoirs representing a range of salinity conditions, and bacterial community composition was compared at the family and genus levels. Community diversity was evaluated using the Shannon and Simpson indices, whereas differences among sampling sites were examined by principal coordinate analysis (PCoA) based on Bray–Curtis dissimilarity and tested by permutational multivariate analysis of variance (PERMANOVA). Enterobacteriaceae and Nitrobacteraceae were the dominant bacterial families in most samples, but their relative abundances differed considerably among the studied ecosystems. Marked differences were also found at the genus level. Bradyrhizobium, Ralstonia, Pseudomonas, Aeromonas, and Acinetobacter occurred at different abundances among the sampling sites, indicating substantial variation in bacterial community composition. Shoktas Reservoir supported the greatest bacterial diversity, whereas Lake Khomutino had the lowest Shannon and Simpson diversity values. PCoA separated the samples only partially according to sampling site, and PERMANOVA detected no significant association between bacterial community composition and salinity. These observations indicate that salinity alone does not account for the differences among the microbial communities and suggest that local environmental conditions also influence the microbiota of G. lacustris. The present findings extend the limited information available on freshwater Gammarus-associated bacteria and represent a shotgun metagenomic characterization of bacterial communities associated with G. lacustris from freshwater ecosystems in Kazakhstan. The data reported here provide a useful reference for future ecological and microbiological investigations of freshwater Gammarus.
