Metapneumovirus genomes harbor a non-random layer of reverse ORFs

TL;DR

A genome-scale survey of reverse open reading frames (rORFs) located on the negative-sense genomic RNA across human metapneumovirus (HMPV) and related MPV genomes supports a non-random layer of rORFs in MPV genomes and provides candidates and resources for targeted experimental validation.

Abstract

Metapneumoviruses (MPVs) are negative-sense RNA viruses associated with recurrent respiratory disease outbreaks, yet their full coding potential remains incompletely characterized. We performed a genome-scale survey of reverse open reading frames (rORFs) located on the negative-sense genomic RNA across human metapneumovirus (HMPV) and related MPV genomes, benchmarking against codon-aware and composition-preserving null models. At the recurrent P-overlapping locus, we identified an unusually long rORF (244 aa) overlapping most of the phosphoprotein (P) gene; the HMPV reference genome contains a shorter variant at the same locus (186 aa), which we term P-AS1. Across the dataset, the upper tail of rORF lengths and their clustering into recurrent hotspots exceeded expectations under both controls, consistent with non-random organization. In sequence- and structure-based analyses of selected HMPV reference rORF candidates, several showed features consistent with small membrane-associated proteins, including predicted transmembrane helices. AlphaFold-based modeling of rORF90 suggested a pore-like oligomeric assembly consistent with a tentative viroporin-like hypothesis, although the model remains hypothesis-generating and does not demonstrate expression or function. We assessed translational permissiveness using initiation-site prediction and a Kozak-like start-context screen, supporting prioritization of selected candidates without implying in vivo translation. Together, these analyses support a non-random layer of rORFs in MPV genomes and provide candidates and resources for targeted experimental validation.

Megamimivirus double-stranded DNA linear genomes flanked by highly diverse terminal inverted repeats

ABSTRACT Giant viruses have fundamentally expanded our understanding of virology by challenging the conventional boundaries of both virion size and genome complexity. However, the scarcity of isolates has left many of their unique biological features unexplored. Here, we report the isolation and characterization of fou...

Genomic divergence and phenotypic heterogeneity of Legionella longbeachae reveal a putative novel proinflammatory serogroup with genome reduction and mobilome expansion

An open pan-genomic and functional analysis of 242 L. longbeachae isolates reveals an open pan-genome driven by extensive horizontal gene transfer and marked functional divergence between core and accessory genomes, revealing a distinct pathogenic profile in sg3 that differs from the canonical serogroups, characterized...

Reduced expression of human metapneumovirus matrix protein impacts virus assembly and ribonucleoprotein localization

ABSTRACT Human metapneumovirus (HMPV) causes severe respiratory tract infections in all cohorts, particularly in vulnerable groups such as children, older adults, and the immunocompromised. The matrix (M) protein of HMPV, like the M proteins of other members of the order Mononegavirales, is involved in virus assembly a...

A divergent betacoronavirus with a functional furin cleavage site in South American bats

Bats are natural reservoirs for a wide range of RNA viruses. Members of the genus Betacoronavirus, including Severe Acute Respiratory Syndrome virus 2 (SARS-CoV-2) and Middle East Respiratory Syndrome virus (MERS-CoV), have attracted particular attention due to their recent zoonotic emergence. However, much of the know...
