Abstract
RNA-binding proteins (RBPs) are key regulators of the RNA life cycle, exerting broad effects on plant physiology and development. Their function relies on direct RNA interactions, making the identification of

targets and binding patterns critical for understanding their regulatory roles. Here, we characterize the RNA-binding landscape of the

RBP TUDOR STAPHYLOCOCCAL NUCLEASE 1 (TSN1), previously implicated in stress granule formation in plants. Using an adapted individual-nucleotide resolution crosslinking and immunoprecipitation (iCLIP2) approach, we mapped TSN1 binding sites across the transcriptome and identified 1,504 direct RNA targets, predominantly protein-coding transcripts. Motif analysis revealed three enriched consensus sequences: a U-rich motif, an A-rich motif and a G/U-rich motif. Functional annotation of the target set indicates over-representation of transcripts related to metabolic processes, including photosynthesis, as well as hormonal pathways involved in plant immunity responses. These data provide the basal RNA interactome of TSN1 under standard, non-stress growth conditions as a high-resolution resource for the community.
Findings indicate that while protein–protein interactions may initiate LLPS, m6A-modulated RNA–protein interactions govern condensate growth and stability, and provide a mechanistic insight into how epitranscriptomic modifications regulate biomolecular condensation and influence cellular organization, gene regulation,...

Findings indicate that the regulatory fate of an sRNA–mRNA interaction is an emergent property of its biophysical context and protein-binding environment, rather than a direct consequence of physical pairing alone.

MicroRNA (miRNA)-guided gene silencing depends on the accurate assembly and regulation of the RNA-induced silencing complex (RISC), in which Argonaute-2 (Ago2) interacts with accessory proteins to facilitate complex stability and catalytic activity. Staphylococcal nuclease domain-containing protein 1 (SND1) is an impor...

5-Methylcytosine (m5C) is a widespread mRNA modification that regulates gene expression and is frequently dysregulated in cancer. Here, we used phage display to identify peptides that bind an NSUN2 consensus RNA sequence in either its unmodified (UN2-RNA) or m5C-modified (MN2-RNA) form. A single peptide, un2p1 (TDYSTHR...
Chromatin-modifying complexes are critical in gene regulation, yet their proposed interactions with RNA remain poorly understood. Here, we show that WDR5, an essential subunit of the MLL1 (KMT2A) histone methyltransferase complex, binds RNA with high affinity but without sequence specificity. Using a stringent approach...
