Mining environmental metagenomics data, the authors show that small HK97-fold-encoding viral genomes bridge Duplodnaviria viral capsids and cellular protein shells, revealing bidirectional evolution in which viral procapsids enable the transitions between viral and metabolic compartments.

Abstract

The HK97-fold is an ancient, conserved protein structure that assembles protein shells, forming the capsids of Duplodnaviria viruses and prokaryotic biochemical compartments called encapsulsins. It has been proposed that encapsulins evolved from HK97-fold viruses. But the higher complexity of viral capsids represents a biophysical paradox in the evolution of HK97-fold protein shells. To resolve this problem, we hypothesize the existence of simpler HK97-fold viral capsids associated with smaller genomes than those of known HK97-fold viruses. Such small viral genomes are searched in environmental metagenomes across public databases, including IMG/M and MGnify. Using hidden Markov models and protein language models, we identify and characterize small viral genomes encoding HK97-fold proteins that exhibit molecular similarities to encapsulins yet lack portal and tail genes. The phylogenetic analyses of HK97-fold proteins reveal independent mixed groups of viruses and encapsulins, and structural analyses identify similarities between encapsulins and procapsids, the immature state of viral capsids. The observations support a bidirectional evolution between encapsulins and HK97-fold viruses enabled by the viral procapsid state. Using biophysical and genomic arguments, we introduce an evolutionary model of HK97-fold protein shells, predicting that they emerged as lower-symmetry biochemical compartments and that HK97-fold viral capsids may retain biochemical functions. In this study, mining environmental metagenomics data, the authors show that small HK97-fold-encoding viral genomes bridge Duplodnaviria viral capsids and cellular protein shells, revealing bidirectional evolution in which viral procapsids enable the transitions between viral and metabolic compartments.
