WRRA Life Model IV: Epigenetic Memory and Cell Differentiation

Abstract

This paper applies the Wonsik Reality-Renderer Architecture (WRRA) to epigenetic memory and cell differentiation. It presents an integrated biological framework connecting DNA sequence, DNA methylation, histone modifications and inheritance, chromatin accessibility, three-dimensional genome organization, mitotic bookmarking, transcription-factor circuits, RNA, proteins, metabolism, cell division, lineage tracing, and cellular identity. The study proposes a multilayer biological state vector, a mark-specific replication-dilution-restoration operator, conditional sister-cell covariance analysis, stochastic cell-fate transitions, mutually inhibitory gene-regulatory circuits, and an operational measure of epigenetic memory. Evidence from induced pluripotent stem cells, embryonic stem cells, hematopoietic differentiation, parental histone recycling, DNMT1-UHRF1 methylation maintenance, single-cell multiomics, CellTag lineage tracing, organoids, cancer drug resistance, regenerative medicine, cell therapy, immune-cell engineering, biomanufacturing, and targeted epigenome editing is mapped onto the WRRA framework. The paper clearly separates established biological evidence, mathematical definitions, explanatory models, literature-based extensions, and WRRA-specific testable predictions. It concludes with an experimental protocol and a fail-closed lineage-safety contract for evaluating cellular identity, durability, function, reversibility, tumorigenicity, genomic safety, and provenance.
