Abstract

EnzymeOS v2.0 is a cloud-native computational protein engineering and biophysical simulation platform engineered to bridge predictive deep-learning fold predictions with real-world wet-lab viability, IP protection, and evolutionary variant control. Core Platform Architecture & Capability Matrix 1. Sovereign Ledger & Evolutionary Version Control Cryptographic Commit Tracking: Row-Level Security (RLS) PostgreSQL integration via Supabase to track protein variants like code commits, logging primary amino acid sequences alongside environmental parameters (target pH, ambient temperature, author metadata, and unique commit hashes). Visual Genetic Lineage Tree: Displays interactive visual lineage trees tracking variant evolution, sequence snippets, and historical branch points. Evolutionary Rollback Engine: Reverts failed empirical lineages and automatically calculates alternative branching trajectories (e.g., hydrophobic core stabilization, Cys-Cys disulfide bridging, or steric clash relaxation). 2. Interactive 3D Structural Modeling & Surface Mapping On-Demand AI Folding: Real-time atom-level 3D coordinate generation directly from primary sequences via the ESMFold API without requiring multi-sequence alignments. Catalytic Pocket Highlight: Interactive 3D rendering (py3Dmol/stmol) with targeted stick-and-sphere active site visualization. 3D Spatial Surface Aggregation Mapper: Calculates spatial hydrophobic surface clustering (LEU, ILE, VAL, PHE, TRP) to map inclusion body aggregation risks directly onto the 3D ribbon shell in real time. 3. Epistatic Synergy Predictor & Biochemical Merge Resolver Combinatorial ΔΔG Energy Matrix: Physics-based spatial energy function modeling non-linear mutational epistasis by evaluating side-chain volume alterations, charge-density interaction modifiers, and distance-dependent steric clashes. Biochemical Merge Resolver: Simulates the structural compatibility of merging two independent evolutionary branches, predicting synergistic stabilization or triggering automated Biochemical Merge Conflicts on destructive combination pairs. 4. Biologics Pre-Flight & Automated Wet-Lab Protocol Generator Biophysical Vector Profiling: Real-time computation of sequence length, estimated Molecular Weight (kDa), Isoelectric Point (pI), and the Expression Hardness Index (EHI) to flag host metabolic burden and expression toxicity. MHC Class II Immunogenicity Scanner: Sliding 9-mer frame analysis scanning hydrophobic anchor positions to index Immunogenicity Risk Index (IRI) scores for therapeutic de-immunization. Codon Optimization & Host Translation: Translates amino acid sequences into codon-optimized DNA transcripts for target expression hosts (E. coli K12, Pichia pastoris, Bacillus subtilis). DNA Synthesis & Assembly Hazard Simulator: Pre-flight transcript auditing that scans for local GC-content extremes (<30% or >70%) and internal cloning restriction site clashes (EcoRI, BamHI, BsaI, BsmBI). 5. Zero-Knowledge IP Verification (ZK-Bio) Cryptographic Sequence Escrow: Generates salted SHA-256 ZK-Bio proof hashes (ZK_BIO_ESCROW_SALT_V2) to establish immutable, timestamped intellectual property ownership without disclosing proprietary active-site sequences. 6. Interactive Computational Notebook In-App Python Workspace: Built-in Python execution environment allowing researchers to write and run custom validation scripts, data frame manipulations, and Matplotlib plots directly within the OS environment.
